That's unfortunate. Try removing the cells for a minute and putting them back in to force a full saturation reset. If that doesn't restore the outputs to normal, then yeah it has probably fried. If the voltage and logic lines mix, components die.
Loss of components always happens in the beginning. For future probing: Always remember to lift the red probe off the board before lifting the black probe, and always lift straight up and away from what you're probing.
Unfortunately that's to be expected. It's very easy to kill components, it's basically a rite of passage around here for broken stuff to double a project's budget. It ain't a cheap hobby, especially if your tools are subpar.
