I'm pretty sure those are the exact same ones I used in mine, so I think it should be fine. Worst case the speakers might make the controller boards stick up a tiny bit, shouldn't be enough to matter though. At that point you could probably modify the shell a bit to accommodate it.

It sounds to me like you probably blew this fuse when the console was shorted. I don't know much about the PS2, but I'd put money on it being that blown fuse since this is what fuses or breakers are typically used for. You should probably replace that fuse though instead of just bypassing it...
