I compiled a bunch of good tutorials by Sparkfun that I found very useful for learning the basics of Eagle. Some of it might be a bit outdated though, as Eagle's UI has changed a bit in the last couple years. Overall though, the information should still be accurate.

Your wires aren't twisted nearly tight enough. Use a drill to twist them as tightly as possible. Ideally, the two wires should look like 1 when you are finished.

Where it says "Wiimote extension" make sure you have nunchuck selected. Then scroll down past the shaajes of the Wii remote and the nunchuck controls will be there. It's an easy thing to miss, the menu doesn't look like it scrolls.

The "amplifier" on the Wii motherboard is just a preamp and isn't sufficient to drive speakers or anything like that. I reccomend not powering the preamp and just pulling audio from before the preamp, closer to the AVE.

Ah, you've only sanded with 220 grit thus far? If that's the case I'd pick up some 300 and 400, because you'll have to go through a LOT of 1000 grit sandpaper to smooth out the gashes made by 220 grit paper, not to mention it would probably take you days to sand properly.

Looking good! Honestly if you're painting, there's really no point in sanding past where you're at. A painted case is going to be rougher than a case sanded with 1000 grit sandpaper.

The SD card adapter seems to have pretty much universal comparability with most everything we've tried. Don't use super cheap brands, but Samsung and SanDisk cards have worked without issues.

Sounds like the 3.3v pad on the U10 isn't connected properly. Does the rest of the board have the proper 3.3v voltage? If so, run a jumper wire from another 3.3v spot to the 3.3v pin on the U10.

How many ohms are you measuring between the 1.15v line and GND? It's normal for it to be around 30, which will trigger continuity on most meters.
