    I've got the same errors reseting via safe mode but my controller works perfectly fine regardless. Try resetting by holding A+X+Y during boot. You might have to try this a couple of times.

    Well, the original 3ds batteries are almost 15 years old at this point... It's very possible that it's just busted. You should be able to find replacements online quite easily, even from Nintendo themselves, as they use that same battery for other peripherals.
