When Cheese installer fails to install, you need to re-copy the WADs into their respective directories and delete the old ones as it renames some of the files. I would just recopy the COPY_TO_SD folder to your SD card and try again. If it doesn't install, try this for good measure as well...
Best place will probably be eBay. IIRC there are a bunch of new 101 screens from China for ~$35 or so. Can probably find some that ship from the US as well.
I took a look and it seems like that supply dried up, so the prices are back to ~$60 for the screens from China...
Nice, welcome to the forums! Unfortunately you won't be able to get 480P on that screen and you won't be able to actually get 480P out of your N64 without something like UltraVGA. Other than that I'm looking forward to seeing what you come up with! We're always in need of more N64 projects...
I'm not sure that anyone has tested it with a 6 layer, but seeing as how 6 layer boards shouldn't really be used in portables anyways, hopefully that answers your question. :P
